IMHO the best way to Philly is the Amtrak from Penn Station to 30th St Station on northeast regional – not Acela. But the discounted prices are available only fairly far in advance – minimum 2 weeks but preferably much longer than that.
You will need to take Amtrak train from Penn Station in NY to Philadelphia30th Street Station. From there you will take SEPTA regional train to the Frankford Transportation Center. You can use Google maps to tell you which SEPTA trains to take.
You go to 30th Street Station and take the SEPTA Frankford-Market line. Several ways to get to Philadelphia-Amtrak is the most expensive. You can take NJ Transit from NY Penn Station to Trenton and change to Septa to 30th Street and then get the Frankford-Market Line. You can take Bolt Bus or Megabus to 30th Street Station and get the Frankford-Market line. or you can take Amtrak to 30th Street and change to Septa
As I said on the Philly forum, take Megabus to the first stop in Philly at 6th and Market. Then the Frankford El eastbound from 5th and Market to the final stop.
